Crew got back in the game with an early goal through Diego Rossi in the second half, but Luis Suarez restored Miami's two-goal lead after capitalizing on a defensive mishap.
The home side got back into the game after Juan Hernandez scored from the spot to reduce the deficit to one.
Crew almost salvaged a point from the game, but Juan Hernandez missed the decisive spot kick at the death as they eventually lost 3-2.
Inter Miami, who leads the Major League Soccer table, clinched the title after emerging as the team with the best regular season record. They lead the table with 68 points with two games left to end the season.
